It looks like this might be an issue with a Windows 10 update. I did a bit of searching and came up with this post: https://steamcommunity.com/discussions/forum/1/1480982971174752598/
which talks about changing the aspect ratio of the Nvidia graphics card.
Another post mentions the fix for the AMD Raytheon card:
"I went to AMD Radeon settings and under 'display' changed scaling mode from 'preserve aspect ratio' to 'full panel'. Worked perfectly for me. Games are running again."
Try these, depending on your graphics card, and see if they work.

It affects any sort of coloring. Clicking doesn't seem to have any affect on it, as hitting enter to set the color does the same thing. Ponycode importing is also affected by this bug.

I have seen this happen many times and it is a pretty annoying glitch because it causes colored items to not stack even if they look the same. I have to keep checking the color codes to realize they don't match up.
Is this happening with two color coloring or with single color as well?

Unfortunately, I have tried that. For the sake of thoroughness, I just attempted it again and am still getting the same results. Thanks for trying though...
It has to be a corrupt file somewhere; one that isn't getting erased when I uninstall the game. Unfortunately, I don't know where I would even begin to look for something like that, or how I would fix it.

Have you opened %AppData%\..\LocalLow\LoE\Legends of Equestria and tried to delete VideoSettings.json?
If you delete it, and try to launch the game (essentially default settings), does it resolve the issue?
If that still doesn't work, does deleting %AppData%\..\LocalLow\LoE in its entirety resolve it?

My problems all started when the Holiday update came out. Something in the update screwed everything up and now I haven't been able to play the game since Dec 22nd!
I'm getting really mad! I have done EVERYTHING I can think of, and everything everyone else has suggested to get the game to work with no results. At this point, I'm ready to give up on the game altogether. It's not worth all the frustration and getting my blood pressure up over.
